Slides from Chris Swan's ONUG Academy "Hands-On Container Networks" on May 12, 2015 This hands on session will begin by looking at how Docker modifies a Linux host to enable containers to be connected to a network. It will then go through how applications running in containers can be connected together, and the different options for interconnectivity on a host and between hosts. Finally we will take a look at running network application services inside of containers. Syllabus Learn what Docker does to your Linux host on installation. Connect applications running across multiple containers using configuration metadata and compositing tools. Understand the different Docker networking modes (host, container, none). Using Pipework to customise network configuration. Connecting containers across VMs using Open vSwitch. Using containers for application network services sush as proxies, load balancers and for TLS termination Learning Objective 1: Understand how containers relate to the host network, and the consequences that has for services running within containers Learning Objective 2: Understand the different ways that containers can be networked and internetworked. Learning Objective 3: Use containers to run network application services. About the topic: Containers aren’t a new thing, but the Docker project has made them a hot topic as organisations look at new ways to build, ship and run their applications. This brings new challenges for the network as containers are likely to be ten times as numerous as virtual machines. At the same time there is regulatory pressure to move away from the flat LAN model and deliver greater separation and segregation. This presentation will look at how these two forces are coming together, firstly by examining how containers are networked and some of the new approaches and challenges that come with that. This will be followed by a look at how overlay networks are being deployed to achieve ‘microsegmentation’, and ultimately drive a shift towards application centric networking. Of course these forces will collide, bringing us to contained networks of containers.

The Docker network overlay driver relies on several technologies: network namespaces, VXLAN, Netlink and a distributed key-value store. This talk will present each of these mechanisms one by one along with their userland tools and show hands-on how they interact together when setting up an overlay to connect containers. The talk will continue with a demo showing how to build your own simple overlay using these technologies.

Within the Environmental 'omics community Bio-Linux is a widely used tool. This has the advantage of providing in a single deliverable package all necessary software and tools to support common analyses. With the growth in data volumes within the community and increasing constraints on user access and control over their own desktops an alternative delivery method of Bio-Linux and, in future, the Docker container environment is necessary. Within the EOS Cloud project we have constructed a Desktop as a Service system to centrally host virtual machines with these tools preconfigured and maintained. To enable efficient use of the resources we have enabled user controlled resource scaling so that users are able to utilise small scale VMs for task configuration and data manipulation and boost to a larger scale to run analysis applications all the while maintaining the user environment in a consistent manner. Alongside this within the project we have been developed tools to simplify the increasingly popular Docker software usage model. This includes ensure uniformity of behaviour between the host system and the running Docker container. Within the invitation only trial user community we identify two different exemplars groups and explain their usage and how the products and services developed within the project are useful for them. We conclude discussing the useful nature of Desktop as a Service, how it is of great benefit to the bioinformatics community but could also be of great use elsewhere, where the need for a stable user environment with applications already available that do not rely on local ICT support.

This 2nd version of the last year workshop will shed light on a modern solution to solve application portability, building, delivery, packaging, and system dependency issues. Containers especially Docker have seen accelerated adoption in the web, cloud and recently the enterprise. HPC environments are seeing something similar to the introduction of HPC containers Singularity and Shifter. They provide a good use case for solving software portability, not to mention ensure repeatability of results. Not to mention their ECO system provides for the better development, delivery, testing workflows that were alien to most of HPC environments. This workshop will cover the Theory and hands-on of containers and Its ecosystem. Introducing Docker and singularity containers; Docker as a general-purpose container for almost any app, Singularity as the particular container technology for HPC. The workshop will go over the foundations of the containers platform, including an overview of the platform system components: images, containers, repositories, clustering, and orchestration. The strategy is to demonstrate through "live demo, and hands-on exercises." The reuse case of containers in building a portable distributed application cluster running a variety of workloads including HPC workload.

In less than two years Docker went from first line of code to major Open Source project with contributions from all the big names in IT. Everyone is excited, but what's in for me - as a Dev or Ops? In short, Docker makes creating Development, Test and even Production environments an order of magnitude simpler, faster and completely portable across both local and cloud infrastructure. We will start from Docker main concepts: how to create a Linux Container from base images, run your application in it, and version your runtimes as you would with source code, and finish with a concrete example.

Tracing the root cause of a performance issue requires a lot of patience, experience, and focus. It’s so hard that we sometimes attempt to guess by trying out tentative fixes, but that usually results in frustration, messy code, and a considerable waste of time and money. This talk explains how to correctly zoom in on a performance bottleneck using three levels of profiling: distributed tracing, metrics, and method profiling. After we learn to read the JVM profiler output as a flame graph, we explore a series of bottlenecks typical for backend systems, like connection/thread pool starvation, invisible aspects, blocking code, hot CPU methods, lock contention, and Virtual Thread pinning, and we learn to trace them even if they occur in library code you are not familiar with. Attend this talk and prepare for the performance issues that will eventually hit any successful system.
