iQconCAT: quantitative proteomics from instrument to browser

QConCAT is a method for multiplexed absolute quantification in proteomics using concatenated signature peptides encoded by QConCAT genes. There are three main steps in the QConCAT informatics workflow: 1) selection of unique QConCAT peptides for the target proteins, 2) analysis and submission of mass spectrometry data to identify the QConCAT peptides and generate concentration ratios, and 3) browsing and querying the quantitative proteomics data stored in a searchable repository.

The proliferation of heterogeneous Linked Data on the Web poses new challenges to database systems. In particular, because of this heterogeneity, the capacity to store, track, and query provenance data is becoming a pivotal feature of modern triple stores. In this paper, we tackle the problem of efficiently executing provenance-enabled queries over RDF data. We propose, implement and empirically evaluate five different query execution strategies for RDF queries that incorporate knowledge of provenance. The evaluation is conducted on Web Data obtained from two different Web crawls (The Billion Triple Challenge, and the Web Data Commons). Our evaluation shows that using an adaptive query materialization execution strategy performs best in our context. Interestingly, we find that because provenance is prevalent within Web Data and is highly selective, it can be used to improve query processing performance. This is a counterintuitive result as provenance is often associated with additional overhead.

Facing a machine learning problem for the first time can be overwhelming. Hundreds of methods exist for tackling problems such as classification, regression or clustering. Selecting the appropriate method is challenging, specially if no much prior knowledge is known. In addition, most models require to optimise a number of hyperparameters to perform well. Preparing the data for the learning algorithm is also a labour-intensive process that includes cleaning outliers and imperfections, feature selection, data transformation like PCA and more. A workflow connecting preprocessing methods and predictive models is called a multicomponent predictive system (MCPS). This talk introduces the problem of automating the composition and optimisation of MCPSs and also how they can be adapted in changing environments.

This provided a pretty detailed overview about how we combined the use of Google Cloud with Kubernetes, Docker and other cloud functions to create a managed distributed compute infrastructure to generate synthetic genomics data for simulation and testing needs. Building reliable data-driven predictive systems requires a considerable amount of human effort, especially in the data preparation and cleaning phase. In many application domains, multiple preprocessing steps need to be applied in sequence, constituting a `workflow' and facilitating reproducibility. The concatenation of such workflow with a predictive model forms a Multi-Component Predictive System (MCPS). Automatic MCPS composition can speed up this process by taking the human out of the loop, at the cost of model transparency (i.e. not being comprehensible by human experts). In this paper, we adopt and suitably re-define the Well-handled with Regular Iterations Work Flow (WRI-WF) Petri nets to represent MCPSs. The use of such WRI-WF nets helps to increase the transparency of MCPSs required in industrial applications and make it possible to automatically verify the composed workflows. We also present our experience and results of applying this representation to model soft sensors in chemical production plants.

The challenge of accurately characterizing bioassays is a real pain point for many drug discovery organizations. Research has shown that some organizations have legacy assay collections exceeding 20,000 protocols, the great majority of which are not accurately characterized. This problem is compounded by the fact that many new protocol registrations are still not following FAIR (Findability, Accessibility, Interoperability, and Reusability) Data principles. BioAssay Express is a tool focused on transforming the traditional protocol description from an unstructured free form text into a well-curated data store based upon FAIR Data principles. By using well-defined annotations for assays, the tool enables precise ontology based searches without having to resort to imprecise keyword searches. This talk explores a number of new important features designed to help scientists accelerate the drug discovery process. Some example use-cases include: enabling drug repositioning projects; improving SAR models; identifying appropriate machine learning data sets; fine-tuning integrative-omic pathways; An aspirational goal for our team is to build a metadata schema based on semantic web vocabularies that is comprehensive to the extent that the text description becomes optional. One of the many possibilities is to take the initial prospective ELN entry for a bioassay protocol and feed it directly to an automated instrument. While there are many challenges involved in creating the ELN-to-robot loop, we will provide some insights into our collaborations with UCSF automation experts. In summary, the ability to quickly and accurately search or analyze bioassay data (public or internal) is a rate limiting problem in drug discovery. The number of published metabolic network reconstructions are increasing, as are their applications. However, such reconstructions commonly include gaps (see Figure 1), which are due to incomplete source databases or holes in biochemical knowledge reported in literature. The filling of such gaps has been aided through automated techniques which attempt to mitigate these gaps by adding reactions from external resources such as KEGG. The approach introduced here is to apply cheminformatics to determine and quantify chemical similarity across all metabolites in a metabolic network of S. cerevisiae. The hypothesis is that those metabolite pairs of high chemical similarity are likely to form reaction pairs, in which one metabolite can be converted to the other by a single chemical reaction. The similar scoring pairs that do not currently form a reaction pair in the network can be analysed, by either comparison with existing data resources or by literature searches, to determine whether they take part in a metabolic reaction. Following this approach, preliminary results have led to the discovery of missing information from KEGG, and the assignment of function and determination of kinetic constants to a gene of previously unknown function.

In their presentation, O’Brien-Scott and Cakici focused on what Enterprise AI is, why it is important, and what it takes to empower organizations to get started on a search-based AI journey and stay on track. The presentation explored the complexities of enterprise search challenges and how IA principles can be leveraged to provide AI solutions through the use of a semantic layer. O’Brien-Scott and Cakici showcased a case study where a taxonomy, an ontology, and a knowledge graph were used to structure content at a healthcare workforce solutions organization, providing personalized content recommendations and increasing content findability. In this session, participants gained insights about the following: Most common types of AI categories and use cases; Recommended steps to design and implement taxonomies and ontologies, ensuring they evolve effectively and support the organization’s search objectives; Taxonomy and ontology design considerations and best practices; Real-world AI applications that illustrated the value of taxonomies, ontologies, and knowledge graphs; and Tools, roles, and skills to design and implement AI-powered search solutions.
