On 25 January 2022, the OECD held a webinar on Adverse Outcome Pathway (AOP) co-operative activities between Scientific journals and the OECD. This webinar was organised primarily for Scientific Journal editors or publishers who are interested in reviewing/publishing AOPs and collaborating with the OECD in this activity. The objective of the webinar was to present the basis for cooperation between scientific journals and the OECD and discuss the lessons learnt so far. Based on the outcome of a workshop recently held on ‘Science with impact in an era of information overload’, Clemens Wittwehr (EC Joint Research Centre) focused on the importance of an increased cooperation between all stakeholders in order to promote the application of the AOP framework. To meet public health and environmental objectives for the safe use of chemicals under proper conditions, increasing understanding of chemical hazards and risks is key. By increasing access to data and information, governments and industry can work to reduce – or even eliminate – adverse health effects from exposures to chemicals. The OECD eChemPortal provides direct access to critical scientific information on chemical substances of regulatory relevance with over 800,000 substance records from 37 databases. The portal allows countries and companies to share work, ensure resource efficiencies, and, subsequently, reduce animal testing. Gerlinde Knetch (Germany), Jake Sanderson (Canada) and Violaine Verougstraete from Eurometaux shared their experience in improving chemical safety and how the eChemPortal supported this process.

OECD Green Talks LIVE: Global eChemPortal to information on chemical substances

On 16 March 2021, the OECD co-organised a webinar with the Joint Research Centre (JRC) of the European Commission to discuss the recently published report on Addressing evidence needs in chemicals policy and regulation by the JRC. There are deep divisions between key stakeholders in chemical regulation regarding the best methods for obtaining data and evidence for informing policy in general and decisions on particular substances. This report summarises the key insights of a study on stakeholder perceptions of the main challenges facing chemicals regulation, and of alternative approaches to conducting toxicological studies. The report offers a proposal for overcoming mistrust between stakeholders, building on the AOP Framework to more fully support ‘transparency plus’, which supplements access to data and evidence with shared understanding. The webinar was an opportunity to hear the main findings of the report and a set of actionable recommendations, including how knowledge management systems can be designed in a user-centric fashion to address current challenges, with the Adverse Outcome Pathway (AOP) framework being a prominent example. On 10 May 2021, the OECD presented the recently published Guidance Document on the Characterisation, Validation and Reporting of Physiologically Based Kinetic (PBK) Models for Regulatory Purposes. This guidance aims to increase the confidence in the use of PBK models parameterised with data derived from in vitro and in silico methods, and help address “unfamiliar” uncertainties associated with these methods. The webinar introduced the assessment framework for PBK models that was developed to evaluate the attributes and uncertainties of these models, including a dedicated discussion on sensitivity analysis. It also focused on the scientific workflow for characterising and validating PBK models together with a template for documenting PBK models in a systematic manner and a checklist to support model evaluation. There is a growing need for rapid chemical screening and prioritization to inform regulatory decision-making on thousands of chemicals in the environment. We have previously used high-resolution mass spectrometry to examine household vacuum dust samples using liquid chromatography time-of-flight mass spectrometry (LC-TOF/MS). Using a combination of exact mass, isotope distribution, and isotope spacing, molecular features were matched with a list of chemical formulas from the EPA’s Distributed Structure-Searchable Toxicity (DSSTox) database. This has further developed our understanding of how openly available chemical databases, together with the appropriate searches, could be used for the purpose of compound identification. We report here on the utility of the EPA’s iCSS Chemistry Dashboard for the purpose of compound identification using searches against a database of over 720,000 chemicals. We also examine the benefits of QSAR prediction for the purpose of retention time prediction to allow for alignment of both chromatographic and mass spectral properties. Let's work towards a #SaferWorldbyDesign - Knowledge-integrated Toxicology and Safety Assessment, Barry Hardy, OpenTox Asia 2019, Hyderabad, India. To make a good decision we need to bring both expertise and relevant information together to form the basis for a structured well-informed discussion leading to best judgement based on available evidence and opinions formed on it. Such a knowledge integration is required in many areas of toxicology and safety assessment based on scientific knowledge generated by a growing number of alternative testing research methods and initiatives. Integration may include evidence from in vitro or in silico methods, biology or chemistry, science and engineering, human health or environment-oriented, and requires both effective organisation of knowledge and communications to reach common understandings. The requirements, context and format for applications may vary e.g., asking and answering scientific questions, carrying out a risk assessment on products, or performing a regulatory decision or submission. All applications however require a sound reproducible scientific basis and the use of good practices in characterising experiments, organising data and describing concepts in our ontology and knowledge framework. There is a growing opportunity to develop knowledge integration based on combining emerging concepts and frameworks e.g., OpenTox for data integration and resource interoperability, adverse outcome pathways for mapping data to events, evidence-based methods including systematic review applied to weight of evidence and read across methods for combining evidence from chemical or biological mechanistic categories. We also need community frameworks to bring different disciplines together for fruitful interactions and discussions. In this seminar we will review recent developments related to integrated testing and assessment including applications to chemicals, cosmetic ingredients and nanotechnology and including 3Rs goals of reducing and replacing animal testing.

Researchers at EPA’s National Center for Computational Toxicology integrate advances in biology, chemistry, and computer science to examine the toxicity of chemicals and help prioritize chemicals for further research based on potential human health risks. The goal of this research program is to quickly evaluate thousands of chemicals, but at a much reduced cost and shorter time frame relative to traditional approaches. The data generated by the Center includes characterization of thousands of chemicals across hundreds of high-throughput screening assays, consumer use and production information, pharmacokinetic properties, literature data, physical-chemical properties as well as the predictive computational modeling of toxicity and exposure. We have developed a number of databases and applications to deliver the data to the public, academic community, industry stakeholders, and regulators. This presentation will provide an overview of our work to develop an architecture that integrates diverse large-scale data from the chemical and biological domains, our approaches to disseminate these data, and the delivery of models supporting predictive computational toxicology. In particular, this presentation will review our new publicly-accessible CompTox Dashboard as the first application built on our newly developed architecture. Tens of thousands of chemicals are currently in commerce, and hundreds more are introduced every year. Because current chemical testing is resource intensive, only a small fraction of chemicals have been adequately evaluated for potential human health effects. New technologies and computational tools have shown promise for closing this knowledge gap. In the U.S. EPA’s ToxCast effort, the use of ~700 high-throughput in vitro assays has broadly characterized the biological activity and potential mechanisms of ~1,800 chemicals. Coupling the high-throughput in vitro assays with additional in vitro pharmacokinetic assays and in vitro-to-in vivo extrapolation modeling allows conversion of in vitro bioactive concentrations to estimates to an administered dose (mg/kg/day). High throughput exposure models are generating exposure estimates based on key aspects of chemical production, fate, transport, and personal use. The path for incorporating new approach methods and technologies for prioritization and assessment of chemical alternatives poses multiple scientific challenges. These challenges include sufficient coverage of toxicological mechanisms to meaningfully interpret negative test results, development of increasingly relevant test systems, computational modeling to integrate experimental data, characterizing uncertainty, and efficient validation of the test systems and computational models. The presentation will cover progress at the U.S. EPA in the development and application of these technologies and approaches in evaluating alternatives and systematically addressing each of these challenges. The eNanoMapper EU FP7 project is developing a data management and analysis infrastructure together with ontologies supporting the safety assessment activities of the European nanomaterials research and development community. The project addresses the requirements of safety assessment of nanomaterials by providing databases, analysis tools and ontologies for risk assessment and linking them with existing resources in this area. The work involves close cooperation with the EC NanoSafety Cluster members and other international organisations such as the EC JRC, and the EU-US NanoEHS cooperation initiative. Their requirements guide the development of tools for experimental design, model building, systems biology, and meta analysis across multiple datasets. An ontology for nanosafety research is being developed to provide the following features: annotation of nanostructures and relevant biological properties, annotation of experimental model systems (e.g. cell lines), conditions, and protocols, complex search and reasoning capabilities, and the integration of data from existing nanotoxicology sources. Systematic physicochemical, geometrical, structural, and biological studies of nanomaterials are rare in the public domain and data sharing is only just commencing, given the absence of readily available solutions for that purpose. eNanomapper will address that issue, as the establishment of a universal standardisation schema and infrastructure for nanomaterials safety assessment is a key goal of the project. It will catalyze collaboration, integrated analysis, and discoveries from data organised within a knowledge-based framework. It will support the discovery of nanomaterial properties responsible for toxicity, the identification of toxicity pathways and nano-bio interactions from linked datasets, ontologies, omics data and external data sources. By interfacing with statistical and data mining tools, eNanoMapper aims to provide scientifically sound guidelines for experimental design as well as computational models for predicting nanotoxicity. These computational models will help to design safe nanomaterials and improve the risk assessment of existing nanoparticles. This presentation will provide an overview of the progress made in the initial 18 months of the project, including outlines of the initial development releases of the data platform and ontology.

eNanoMapper - A Database and Ontology Framework for Nanomaterials Design and ...

Lecture 2: Being Reproducible: Models, Research Objects and R* Brouhaha Reproducibility is a R* minefield, depending on whether you are testing for robustness (rerun), defence (repeat), certification (replicate), comparison (reproduce) or transferring between researchers (reuse). Different forms of "R" make different demands on the completeness, depth and portability of research. Sharing is another minefield raising concerns of credit and protection from sharp practices. In practice the exchange, reuse and reproduction of scientific experiments is dependent on bundling and exchanging the experimental methods, computational codes, data, algorithms, workflows and so on along with the narrative. These "Research Objects" are not fixed, just as research is not “finished”: the codes fork, data is updated, algorithms are revised, workflows break, service updates are released. ResearchObject.org is an effort to systematically support more portable and reproducible research exchange. In this talk I will explore these issues in more depth using the FAIRDOM Platform and its support for reproducible modelling. The talk will cover initiatives and technical issues, and raise social and cultural challenges.

Presented at ACS Boston 2015 at a Session on the growing impact of Open Science chaired by Andy Lang and Tony Williams dedicated to the work, memory and legacy of JC Bradley and the work we carry forward! One important goal of OpenTox is to support the development of an Open Standards-based predictive toxicology framework that provides a unified access to toxicological data and models. OpenTox supports the development of tools for the integration of data, for the generation and validation of in silico models for toxic effects, libraries for the development and integration of modelling algorithms, and scientifically sound validation and reporting routines. The OpenTox Application Programming Interface (API) is an important open standards development for software development purposes. It provides a specification against which development of global interoperable toxicology resources by the broader community can be carried out. The use of OpenTox API-compliant web services to communicate instructions between linked resources with URI addresses supports the use of a wide variety of commands to carry out operations such as data integration, algorithm use, model building and validation. The OpenTox Framework currently includes, with its APIs, services for compounds, datasets, features, algorithms, models, ontologies, tasks, validation, reporting, investigations, studies, assays, and authentication and authorisation, which may be combined into multiple applications satisfying a variety of different user needs. As OpenTox creates a semantic web for toxicology, it should be an ideal framework for incorporating toxicology data, ontology and modelling developments, thus supporting both a mechanistic framework for toxicology and best practices in statistical analysis and computational modelling. In this presentation I will review the recent OpenTox-based development of applications including the ToxBank data infrastructure supporting integrated analysis across biochemical, functional and omics datasets supporting the safety assessment goals of the SEURAT-1 program which aims to develop alternatives to animal testing. Finally, I will provide an overview of the working group activities of the newly formed OpenTox Association which aim to progress the development of open source, data, standards and tools in this area.

Ekerdt, The University of Texas at Austin Sponsored by Department of Defense, Office of the Assistant Secretary of Defense for Research and Engineering Chemical and biological engineers use math, physics, chemistry, and biology to develop chemical transformations and processes, creating useful products and materials that improve society. In recent years, the boundaries between chemical engineering and bioengineering have blurred as biology has become molecular science, more seamlessly connecting with the historic focus of chemical engineering on molecular interactions and transformations. This disappearing boundary creates new opportunities for the next generation of engineered systems – hybrid systems that integrate the specificity of biology with chemical and material systems to enable novel applications in catalysis, biomaterials, electronic materials, and energy conversion materials. Basic research for the U.S. Department of Defense covers a wide range of topics such as metamaterials and plasmonics, quantum information science, cognitive neuroscience, understanding human behavior, synthetic biology, and nanoscience and nanotechnology. Future Directions workshops such as this one identify opportunities for continuing and future DOD investment. The intent is to create conditions for discovery and transformation, maximize the discovery potential, bring balance and coherence, and foster connections. Basic research stretches the limits of today’s technologies and discovers new phenomena and know-how that ultimately lead to future technologies and enable military and societal progress.

The SEURAT-1 (Safety Evaluation Ultimately Replacing Animal Testing-1) research cluster is comprised of seven EU FP7 Health projects and is co-financed by Cosmetics Europe. The aim is to generate a proof-of-concept to show how the latest in vitro and in silico technologies, systems toxicology and toxicogenomics can be combined to deliver a test replacement for repeated dose systemic toxicity testing on animals. The SEURAT-1 strategy is to adopt a mode-of-action framework to describe repeated dose toxicity to derive predictions of in vivo toxicity responses. ToxBank is the cross-cluster infrastructure project whose activities include the development of a data warehouse to provide a web-accessible shared repository of research data and protocols. Experiments are generating dose response data over multiple timepoints using different omics platforms including transcriptomics, proteomics, metabolomics, epigenetics over a variety of different cell lines and a common set of reference compounds. Experimental data is also being generated from functional assays and bioreactors, and supplemented with in silico approaches including kinetic information. This complex and heterogeneous data is being consolidated and harmonized through the ToxBank data warehouse. It is being organized in order to perform an integrated data analysis and ultimately predict repeated dose systemic toxicity. Core technologies used include the ISA-Tab universal data exchange format, Representational State Transfer (REST) web services, the W3C Resource Description Framework (RDF) and the OpenTox standards. We describe the design of the data warehouse based on cluster requirements and the implementation based on open standards.
