PyEnsembl and Varcode are two new libraries being developed at Mount Sinai's Hammerlab to facilitate the analysis of genomic variants with an eye toward Pythonic interfaces, data representations, and coding conventions. PyEnsembl provides access to genomic sequence and annotation data. PyEnsembl's API consists primarily of objects such as Gene, Transcript, and Exon, along with methods for querying these objects by properties such as their chromosomal locations. PyEnsembl can be used to answer fundamental questions such as "which genes overlap a genomic location?" and "what is the nucleotide sequence of a particular transcript?". Varcode sits on top of PyEnsembl and uses it to annotate genomic mutations. Varcode can be used to quickly answer questions such as "what's the degree of overlap between two sets of mutations" and "which genes are affected by each mutation?". Additionally, Varcode can predict the altered amino acid sequence arising from a mutation, which is useful for predicting properties of the mutant protein (such as presentation to the adaptive immune system). This talk will show some basic examples of PyEnsembl and Varcode in action and give a brief glimpse of how they can be used as part of a personalized cancer vaccine pipeline.

Next generation sequencing in preimplantation genetic screening (NGS in PGS)

What is the impact of assay failure in your laboratory and how do you monitor for it? The advancement of next-generation sequencing has provided invaluable resources to researchers in multiple industries and disciplines, and will be a major driver during the personalized medicine revolution that is upon us. However, while the cost of generating sequencing data continues to decrease this does not take into account the significant costs associated with the infrastructure and expertise that are required to develop a robust, routine NGS pipeline. Specifically, as predicted by Sboner, et al in 2011, the cost of the sequencing portion of the experiment continues to decrease and the costs associated with upfront experimental design and downstream analysis dominate the cost of each assay. This is true whether you are performing a pre-clinical R&D project, and perhaps even more so for clinical assays. In the paper, the authors note the unpredictable and considerable ‘human time’ spent on the upstream design and downstream analysis. Here at Horizon, we aim to develop tools that help researchers and clinicians optimize these workflows to make NGS more reliable and ultimately, more affordable by streamlining these resource intensive areas.

As sequencing technologies progress, focus shifts towards solving bioinformatic challenges, of which sequence read assembly is the first task. In the present study, we have carried out a comparison of two assemblers (SeqMan and CLC) for transcriptome assembly, using a new dataset from Cucumis melo. Between two assemblers SeqMan generated an excess of small, redundant contigs where as CLC generated the least redundant assembly. Since different assemblers use different algorithms to build contigs, wefollowed the merging of assemblies by CAP3 and found that the merged assembly is better than individual assemblies and more consistent in the number and size of contigs. Combining the assemblies from different programs gave a more credible final product, and therefore this approach is recommended for quantitative output.

NGS: How what we are measuring impacts data models and implications for data commons. New sequencing technologies, such as long read transcriptomic sequencing, gives us new gene models. These gene models alter the way we see past sequencing data and impacts how we assess the biological relevance of results. The disruption this causes to our view of the biological systems under study needs to be absorbed validated and the new view built upon. Understanding the lifecycle of data, the measurement technologies is imperative. Ultimately, statements, in sights may be the most long lived item. Claims validated by experiments and re-validated in every new context. Ultimately, old measurement technologies may go by way of the kilogram, replaced by reproducible experiments. What do we need to do to ensure that the persistent data stores upon which we rely enable this, promote this and enable us to become better data stewards.
