Sequence Design Support System for DNA tiles

Abstract: DNA tile nano-structures have lately attracted a lot of attention as a new
calculation technique and nano-size material. In forming DNA tiles, we need to design
sequences which do not make a chemical bond error. In DNA computing, sequence
design based on the free energy, which measures the bond strength between two DNA
molecules or on one DNA molecule, is emphasized to design stable chemical bond.
In this paper, I propose the method of sequence design for DNA tile based on the free
energy. This method evaluates the stability of DNA tile based on proposed evaluation
criteria, which use the free energy between two DNA molecules or the one on one DNA
molecule, and it optimizes sequences using these criteria. These criteria are designed in
order to make required bonds stable and make unnecessary bonds unstable. As a result
of optimization, I illustrated that the designed tile seems more stable than the one
generated at random. Furthermore, I developed sequence design support system which
introduced proposed optimization method. This system can optimize sequences under
conditions which users set, and can analyze tile sequences to show data which users
need.
