The recent increase in utilization of complex macromolecules such as Antibody-Drug Conjugates (ADCs) as therapeutic agents has revealed a substantial gap in the biopharmaceutical industry’s portfolio of informatics tools and methods, most of which were designed to work primarily with either small molecules or unmodified and unconjugated amino acid and nucleotide sequences. The Hierarchical Editing Language for Macromolecules (HELM), along with a software toolkit that leverages that language was developed by Pfizer researchers to address this gap (see J. Chem. Inf. Model 2012, 52, 2796-2806). HELM and related technologies such as SCSR (Self-Contained Sequence Representation, see: JChem Inf Model. 2011 51, 2186-208.), enable the representation of unnatural, conjugated or otherwise modified building blocks in biopolymers such as oligonucleotides, peptides, proteins and ADCs. HELM is being released into the Open Source and the Pistoia Alliance has initiated a project that has the goals of (1) facilitating this release, (2) adopting HELM as an industry standard for the manipulation and exchange of complex biomolecule data, and (3) setting up the organizational infrastructure to govern the future development of the standard. Given the recent FDA approval of the Antibody Drug Conjugate Kadcyla (Ado-Trastuzumab Emtansine) for Her2-Positive Metastatic Breast Cancer, one can reasonably assume that standards such as HELM and associated software tools will play an increasingly prominent role as part of the modern drug discovery informatics arsenal.

Health care and life sciences research heavily relies on the ability to search, discover, formulate and correlate data from distinct sources. Over the last decade the deluge of health care life science data and the standardisation of linked data technologies resulted in publishing datasets of great importance. This emerged as an opportunity to explore new ways of bio-medical discovery through standardised interfaces. Although the Semantic Web and Linked Data technologies help in dealing with data integration problem there remains a barrier adopting these for non-technical research audiences. In this paper we present FedViz, a visual interface for SPARQL query formulation and execution. FedViz is explicitly designed to increase intuitive data interaction from distributed sources and facilitates federated as well as non-federated SPARQL queries formulation. FedViz uses FedX for query execution and results retrieval. We also evaluate the usability of our system by using the standard system usability scale as well as a custom questionnaire, particularly designed to test the usability of the FedViz interface. Our overall usability score of 74.16 suggests that FedViz interface is easy to learn, consistent, and adequate for frequent use.

MultiScale Biology Network Springboard meeting, Nottingham, UK, 1 June 2015 FAIR Data and model management for Systems Biology Over the past 5 years we have seen a change in expectations for the management of all the outcomes of research – that is the “assets” of data, models, codes, SOPs and so forth. Don’t stop reading. Yes, data management isn’t likely to win anyone a Nobel prize. But publications should be supported and accompanied by data, methods, procedures, etc. to assure reproducibility of results. Funding agencies expect data (and increasingly software) management retention and access plans as part of the proposal process for projects to be funded. Journals are raising their expectations of the availability of data and codes for pre- and post- publication. And the multi-component, multi-disciplinary nature of Systems Biology demands the interlinking and exchange of assets and the systematic recording of metadata for their interpretation. Data and model management for the Systems Biology community is a multi-faceted one including: the development and adoption appropriate community standards (and the navigation of the standards maze); the sustaining of international public archives capable of servicing quantitative biology; and the development of the necessary tools and know-how for researchers within their own institutes so that they can steward their assets in a sustainable, coherent and credited manner while minimizing burden and maximising personal benefit. The FAIRDOM (Findable, Accessible, Interoperable, Reusable Data, Operations and Models) Initiative has grown out of several efforts in European programmes (SysMO and EraSysAPP ERANets and the ISBE ESRFI) and national initiatives (de.NBI, German Virtual Liver Network, SystemsX, UK SynBio centres). It aims to support Systems Biology researchers with data and model management, with an emphasis on standards smuggled in by stealth. This talk will use the FAIRDOM Initiative to discuss the FAIR management of data, SOPs, and models for Sys Bio, highlighting the challenges multi-scale biology presents. http://www.fair-dom.org http://www.fairdomhub.org http://www.seek4science.org

With APIs and other web services becoming standardized at the same time that new linking standards, such as Datacite DOIs, are being adopted, new ways to distribute and mashup content are now possible. This presentation will explore emerging trends in linking scholarly literature to data. Both entity linking and data linking will be discussed. Examples will be presented demonstrating how these technologies are being employed by publishers and A&I vendors in cooperation with local data repositories.

In most fields, computational models and data analysis have become a significant part of how research is performed, in addition to the more traditional theory and experiment. Mathematics is no exception to this trend. While the system of publication and credit for theory and experiment (journals and books, often monographs) has developed and has become an expected part of the culture, how research is shared and how candidates for hiring, promotion are evaluated, software (and data) do not have the same history. A group working as part of the FORCE11 community developed a set of principles for software citation that fit software into the journal citation system, allow software to be published and then cited, and there are now over 50,000 DOIs that have been issued for software. However, some challenges remain, including: promoting the idea of software citation to developers and users; collaborating with publishers to ensure that systems collect and retain required metadata; ensuring that the rest of the scholarly infrastructure, particularly indexing sites, include software; working with communities so that software efforts count; and understanding how best to cite software that has not been published.

Tracing the root cause of a performance issue requires a lot of patience, experience, and focus. It’s so hard that we sometimes attempt to guess by trying out tentative fixes, but that usually results in frustration, messy code, and a considerable waste of time and money. This talk explains how to correctly zoom in on a performance bottleneck using three levels of profiling: distributed tracing, metrics, and method profiling. After we learn to read the JVM profiler output as a flame graph, we explore a series of bottlenecks typical for backend systems, like connection/thread pool starvation, invisible aspects, blocking code, hot CPU methods, lock contention, and Virtual Thread pinning, and we learn to trace them even if they occur in library code you are not familiar with. Attend this talk and prepare for the performance issues that will eventually hit any successful system.
